This guy here had bad varnish configuration, and needed one extra index in the database for speeding up the things. https://www.freelancer.com/projects/php/Help-recoding-wordpress-plugin-limit/ I will check what are the slowest queries or of there is something obviously slow. Note that i guess your super cache plugin works only for guests without cookies, so it maybe useless for many users ,depending on the type of the website (like if users have somthing in the shopping cart)

Please use a dedicated web server. I think you are now use a share server. So your website do not get full bandwidth.
